Press the button to move a window all the way down, hold the button for 1 second, then raise it all the way up. The dash will beep at you and it will say window set. Do this for all windows and the sunroof. TC light on and only using 3rd gear means that the transmission has gone into limp home mode for some reason. If the heads have been off there is a connector behind the LH head (as seen from sitting in the car) that connects the gearbox to the rest of the electronics. If that has been damaged or not reconnected, that would cause that. No idea on the service engine soon message as UK cars don't have it. Maybe it has decided it is time for a service?

TPS will cause a high idle after major work has been done on the engine as the adaptive values will have altered to suit the poor running before. However, the OP isn't complaining of a high idle, he's complaining that the auto box isn't changing into top gear. Using only 3rd gear happens when in limp mode when another fault has been detected.
