You need to leave it on all the time for a start, otherwise mould & fungus will build up. Try leaving it on for a few days and see if the smell goes away, failing that you can get aerosol cleaners that you spray and walk away with the doors shut whilst the engine is running and a/c on.

Might also be worth checking the drain tubes. Of course someone could have just pissed in your vent.
