They changed HomeLink mirror style starting in late MY06 cars (I have an early build 2006 and have the same mirror described in your manual), your manual obviously doesn't yet reflect the change. I believe the way you program the mirrors is the same regardless of buttons position, but here is the section of the manual from a MY07 that should describe the programming steps for the mirror you have:

FWIW, I would much rather have your style than mine... The garage opener buttons on my mirror are not lit at night, very difficult to find by feel, not as easy to push (I often end up moving the mirror while hunting for them) and the icons on the couple of buttons I use most have slowly peeled off leaving ugly white plastic to show... :?
