Quick question. I need to get my truck up onto jack stands with the engine running to comfortably add the rest of this transmission fluid. Should I deactivate the EAS? I'm just wondering if the system is gonna do something silly when the wheels are just barely touching the ground.

No it should be fine I've never had an issue with a 2 post lift and engine running. I did that for transmission fluid changes.

I did all the main work with the RR jack lifted/stands and the final top off (engine running) and first tightening with the truck on the ground. Just make sure you can slide under it, I could, not super comfortable, but all you are aiming to do is to put in the close bolt and hand tighten to stop the flow. I did the pumping from the side. Put some aluminum foil on the exhaust and wear long sleeves and gloves. Once it is all done clean up, lift it up put a jack stand under and torque to spec. I approached it from the passenger side middle.
